You'll have relatively very small files, near lossless quality, with full alpha channel support. There are other options that support exporting with alpha channel (like DNxHR 444 12-bit or GoPro Cineform RGB 16-bit), but I choose HQX for its superb quality to file size ratio. In the Video choose Quicktime > Grass Valley > HQX, and under the resolution select "Export Alpha". From the lower-left Preset Browser, select H.264. On the top menu bar, click Composition > Add to Adobe Media Encoder Queue, or press Ctrl + Alt + M on the keyboard to add the currently active composition into the Media Encoder.

Basically, all transitions will produce black background, when they are hidden under compound clip. Cause all transitions nested under a compound clip have a problem with transparency. However, if you have some transitions there, it seems that there's no way to render this properly. You have a few different options for exporting your composition. In v16 (look in next paragraph for v17) it only works when you export "Individual clips" in Deliver page, so if you have more than just a single clip with alpha to be exported, then you gotta first combine these clips into a solid block, such as compound clip (select the clips for export, right click, choose New Compound Clip).
